I completed a trade, but all the cards are still listed as "In transit".
1) What did I do wrong?
2) Can I fix it in one step, or do I have to go card by card moving them into my collection?

I'm no expert on fixing it, but I can tell you what happened. One or both parties skipped the "Package Received" step of the transaction and went right to "Completed". This leaves the cards as in-transit, and is why it's so important to follow each step, even though it may seem redundant.
Piggybacking on here, if there is a way to move the card(s) listed as in-transit out of there, I would like to know. I finished a recent transaction and the other party did exactly what I said above, so now I have one card listed as in-transit. Do I just manually remove it? We have both already marked the transaction completed so that isn't an option.

I do believe there is an option to move all in ttansit to collection as well as another option to remove all in transit. Check on the collection summary page.

Yes, at the bottom of Your Collection page, under Actions, is the option of move your entire In-Transit to your Collection. I've never tried it. I've had to move outgoing cards out of In-Transit because the other trader skipped the Package Received step. But I did it card by card.

It a little tough for me as I may have over 100 cards in transit from trades and at COMC awaiting shipment.

Weird thing is all of the in transit cards have already been added to collection also. If I add all to collection (They're all in the same set so I can do it from the set's page), they'll be in my collection twice.

If they're already in your Collection, then you just need to clear the In-Transit. Unless, there are different trades in your In-Transit. Click on (Clear...) to clear the entire In-Transit.
