How do you store your duplicates? Do you store all your duplicates together or do you store them with the rest of the set?

I have my duplicates stored seperately from my main collection.
I have a 3200 count box that I recently began working on for my 1 year old son. Any duplicates I have go into the box for his collection if he ever gets interested in trading cards.
If I have more than one duplicate, then I just stack them up in a shoebox I have for them. Those are for trading or giving away.

Same here. 5000 count boxes, 1 for baseball, basketball and football. Just seems easiet for me when trading or selling.

I used to keep them in the sets and pull them out if I had a lot. I would put them behind the set in the box I stored them in. Now, I am going through each set and pulling out all the duplicates and putting them in separate 5000 ct dupe boxes so I have my collection and then the extra. Once I am complete, I plan on updating my collection on the site moving all the dupes to available for trade and them adding my want list for the cards needed to start trading. The theory is it will be easy to go to a dupe box and pull anything I want to trade rather than going through each box, but I am far away from completing this project!

While we are in this duplicate storage, how many folks put their dups in penny sleeves. All, some or none?

Two seperate locales, sets in 800 count libraries, dupes in 5000 count boxes. Only penny sleeve the SPs, RCs, parallels, and Inserts. Base set is just that. They are all put in a dark, dry and warm place. Mostly the spare room closets.

Depends: I'm a player collector; High end (refractors, SP's and most MEM's) and serial numbered dupes are in main collection. Low end inserts and commons are stored separately.

Inserts/parallels go in penny sleeves because they get moved around (scanned for ebay, packed to ship, etc.). Base commons live in boxes without them - until they get shipped, then they might get sleeves. Of course, I'm not buying 80,000+ sleeves for the extras I have.

Duplicates on my trade list are sorted in chronological order, numerical order by set, sets in alphabetical order by year. Duplicates not on my tradelist yet go into big boxes by sport, waiting for me to finish scanning my collection so I can sort the sets back together and figure out if I have upgrades or variations in my dupes box. I don't expect to get to that point until 2021 at the earliest, but probably later as I am the world's worst estimator of time.
