To my knowkledge, if you mark cards in-transit manually, the system cannot recognize where they are coming from. They could be coming from a mail order, or some other off-site transaction you may have. Once your trade partner updates as sent, his/her cards will be in-transit to you.
For almost every one of my trades, I encourage the deal to be moved to sent as quick as possible, regardless of the actual shipping timing. It helps both parties. Caution must be exercised in doing this to too many trades at one time unless one is super organized.
A proposal that I submitted is up for voting currently to create an intermediate step that would remove cards from want lists and trade lists at the accept stage. It will make things so much easier.
