I have a 'main collection' I want to replace with my 'set collection'.  I did try the "move everything into another collection" option.  It worked for all the card collections, but not for the set collections.

Is there a way of moving the set collection in its entirety (cards and sets) into the main collection?  I also tried simply deleting the main collection (it's empty because my set collection is now my main collection) but it doesn't give me the option to delete it (but I can click on other collections and delete those ones).

you cannot delete main collection... you can only move all your cards from there... if you maake any trades the cards you received automatically go into main collection.

sets will have to be done individually, no way to mass migrate sets 

I have been in the process of moving all my main collection cards into separate categorized collections for quite a while now.  I really hope there is not a quick way to do it, because I have spent way too much time doing it the long way now.
